1) Is better Participation counts for half of a/the grade is how natives would always say it you may hear participation counts for half a grade. often the "of" is spoken by natives extremely fast and non natives do not hear it. or it comes from a lazy colloquial speaker.

1. is correct, but better is "counts for half of the grade". The "of" is often left out. 4. is okay gramatically, but I don't think is quite what you mean.

Most natural is "Participation counts for half (of) the grade." Choices 3 and 4 are incorrect.
