"What are the languages spoken in India" is correct. The second sentence gives a feeling that you are going to give the listener a list of possible languages and have them choose which one they they think are spoken in india. Or you have some idea which lanaguages are spoken but need assistance in figuring out all of them. However, the first one implies that you have no clue what languages are spoken in india and thus are asking your question. Hope this makes sense!

"Which" is used for a choice from a limited, known list. For example, which item on the restaurant menu, which movie at the theatre. "What" is used for a choice from a large or unknown list. For example, what kind of animal. "What languages are spoken in India?" is completely correct.
