It seems to me, native speakers often use that when they describe people especially denying.

I don't think its an expression that most people would use very often. You might say "you're the one that did that" - or "you're the one who did it" - as well as being about denying it's also emphasising the point - ie by saying "the one" you're emphasising that it was the other person, rather than you.
