B.You are welcome to come as well.

They're both fine, but my own preference is B, "You are welcome to come as well." Sounds a touch 'friendlier' or more casual, but that may be just my personal opinion.

'Also', 'as well', and 'too' are commonly used here. The word order is fairly flexible.
- You too are welcome to come.
- You are welcome to come too.
- Also, you are welcome to come.
- You, as well, are welcome to come.
- Come, as you too are welcome.
These, and more, are possible.
I would say that the most common/typical in everyday speech would be, "You are welcome to come too." However there are many variations.
