I would like to thank my professor for his/her guidance on our academic journey. I would like to thank my professor for the guidance he/she has given us on our academic journey. I wouldn't use 'journey through academia' as that might suggest you have more experience than you really do.

Formally, you can say "Thank you for all your assistance with our academic studies". More informal, you can say "Thanks for all your assistance in our studies".
