Here, “burn into” means stare at. So when someone’s eyes are burning into your back it means they are staring at your back. It is usually used to show when someone is nervous, in trouble, or when all the attention is on them.

It means that they were staring at him - it refers to that feeling when someone is watching you and you can "feel" it. Hope this helps :)
