This phrase is quite old and was first used by Barnaby Rich in  his book "His Farewell to Militarie Profession,"  in 1581 in England.

Example. Person A.: I am sorry I  called you a drunkard.  I did not mean to put your nose out of joint.
Person B. Well you did put my nose out of joint when you said that.  Actually I was very ill with influenza and I was not drunk.
Person A. Ok. In future I will have to be careful  not to put people's noses out of joint.
