I want you to close it behind me I heard one native speaker said "I want you to close it behind me" ,of course , here "it " means "the door" I've learnt that " prepositions phrases can not modify pronouns ". So what does "behind me "modify here ?

It modifies the door. They're saying they want you to close the door after they go through it, at which point the door will be behind them. You can think of it as being short for "I want you to close the door when it is behind me."
