Or should it be "We have an English class and a PE class in the afternoon." Or "We have English classes and PE classes in the afternoon."?? Thank you in advance.

1. Ones 2. "We have English and PE in the afternoon" ( That these are classes is understood by the listener ) All three of your #2 question options are correct depending on the context. We need more information in order to give you a precise answer.
