The first and second ones usually have slightly different meanings. Here are some example sentences.
1. Globalisation places Europe's heritage under threat.
(You're talking about the history and culture of Europe itself).
2. She is proud of her European heritage.
(Some part of this woman's family history and culture is European).
'Heritage of Europe' sounds quite unnatural.

The most common form is 'European heritage.' The heritage label is given to sites selected for their symbolic value, the role they have played in the European history and activities they offer that bring the EU and its citizens closer together.
