It is used for the long, usually thin, part of a thing:
the stem of a flower
the stem of a pipe (for smoking)
the stem of a wine glass
It can be the main part of a word to which other parts are added (sometimes called a root). a- spira- tion (spira is the stem)
It can be a verb used with the preposition "from" showing the origins or causes:
"His bad health stems from years of overeating and smoking."
It can mean to make progress against something and is common in "to stem the tide."
"stem the tide of illegal immigration"

Stem is a part of the plant emerging from the roots. A stem is usually above ground and provides support to the plants. Or basically a thing that gives support to an object.
