"That's what you deserve."
Does this sentence only refer to something bad?
Can it be something good? If not, then what can be said instead when you congratulate on the recognition / award someone gets?

deserve depends on the context and the way you phrase it. The one you mention above is kind of neutral and maybe a bit negative. For a bit more clarity:
You deserve it = positive
You get what you deserve = negative

"That's what you deserve" seems a bit more negative.
To use it in a more positive way, we say "You deserve it".
"You've worked so hard, you deserve a vacation. " You owe it to yourself.
