Which is better? The average salary of the people in Beijing is higher than that in Ningbo. (P.S. Ningbo and Beijing are two cities in China.) OR People in Beijing earns more than people in Ningbo. How do I compare their average salary naturally?

Your first sentence is how I would like to see it written in a professional document.
If you were speaking it would be natural to say "People in Bejing earn more (money) than people in Ningbo."
Note that the word people is 3rd person plural, i.e. we use the verb conjugated as if we were saying "they" earn - not earns.
