Hi Alexis--good question! Yes, I agree with Jakes' answer.
Two more sentence examples:
Oh, well, we got the numbers wrong for this project. WE'LL HAVE TO START FROM SCRATCH.
I've never done this before. WE'LL HAVE TO START FROM THE GROUND UP.
Another idiom for you which means you made a mistake and have to begin again:
Oh, well, we got the numbers wrong for this project. BACK TO THE DRAWING BOARD!

Actually, no "do-over" is implied by "from scratch":

They are basically interchangeable. Just note that you omit the article if you use "scratch". That is, you say "from the ground up" or "from scratch".

1)You have to start from scratch
2)You have to build it from the ground up
You would say 1 if you made a mistake and have to start again. You would use 2 if you are planning on starting a new project with no experience
