"If you call me again, I will reply you"
I have received a phone call but I didn't answer it. Then I was thinking if he calls me again, I will call him back.
Is there anything wrong in those sentences.

right sentance is ---- if he will call me again then i will answer "or" if he calls me again then i will answer

I have received in present perfect, i didnt answer is past indefinite. Doesnt sound good to me.
I received a phone call but I didn't answer it. Then I was thinking if he calls me again, I will call him back.
Moreover, you dont reply a call, you answer it, so
If you call me again, I will answer you

"If you call me again, I will reply you" does not make sense. It's difficult to correct because there is no clear meaning.
"I have received a phone call but I didn't answer it." is a contradictory statement because in order to 'receive a call', you have to answer the phone. So, this should be "The phone rang but I didn't answer it".

i think you want to tell us about a missed call. ;) Considering this, you need to say :
[Yesterday, I noticed that I had a missed call. I thought he would call me again but he didn't. Now, I am waiting for his call; if he calls, this time sure i will answer. ;) ]
