I think those sentences have literally the same meaning. However, when we use those sentences, I often pick either one depending on the situation. If you think that you want to keep the window open, you should say 窓をあけておいてもいいですか？ If you think that the window should be closed, then you should say 窓を閉めておかないでもいいですか？( I would say 窓を閉めないでおいてもいいですか　or 窓を閉めないでもいいですか )

窓を開けておいていいですか？=get permission to somebody to keep open the window 窓を閉めておかなないでもいいのですか？=you advice to person That's window should be close ～ていいですか ものの今のままにしておくことを聞いて答えをもらうの意味 他方 ～しないでもいいですか？= あなたは何かをしたほうがいいと思っておりあいてにその考えをつたえるの意味 One is permission other is recommendation
