“It goes both ways,” he reminded her. “Since we’re clear on Duncan, it adds weight to me being clear on Lindsay’s.”

Well it is an expression to convey "what can happen to me can also happen to you." In this story the man is telling the woman that if you find bad things about me, I can find bad things about you. It goes both ways.
