In the sentence, by restricting access to it, the “it” stands for which word? Thank you.I think it stands for "research", right?

Yes; although the sentence would have been clearer if the pronoun - it - had been replaced by "research".
I disagree with Karl because I think the concern is that publishers are charging money for access to publicly funded research and thereby restricting access to "it" - research. The internet makes it possible to publish freely and to provide free access to all.
