'Why then' isn't really a phrase. It's just two separate words.
'Why' is a somewhat dialectic word to start a sentence. It's similar to 'Well'. It adds nothing to the meaning of the sentence.
'then' is just one of  the normal meanings - in this case 'in that case'.
