Howdy Joshua, I live in Tokyo. I am sure you can find all sorts of videos and books telling what not to do in Tokyo. However, in my opinion most of those guidelines are over exaggerated. 98% of the time giving a good faith effort to be polite is more than enough. Learning at least a few basic survival expressions like how to say “excuse me”, or “thank you” will go a long way as well. Some random things are how to deal with trash, there are not that many public trash cans so be prepared to take things like empty cups, ticket stubs, or wrappers home with you.
Often public bathrooms do not have soap, so you may want to have a little tube of sanitizer or something on hand. A lot of smaller establishments are still cash only, so it is good to always have some instead of just a debit card. Smoking is prohibited lots of places, even on the street sometimes, so be aware of that. The drug laws are super strict, even a small amount can land you in jail, or get you deported. No tipping. Not at restaurants, not in taxis, basically never. Most people are still wearing masks here, especially in shops and on trains/buses, but it is not a law or anything. All the strict etiquette stuff you may see about how to hold your chopsticks, or how deeply you are supposed to bow, basically nobody will notice or care.
