Which one is correct?
- Why did you throw away my box?
- We didn't throw your box; we put it outside temporarily. We just hadn't finished cleaning the room yet at the time, and then we put your package back.
1. We just HADN'T finished cleaning the room yet at the time, and then we put your package back.
2. We just HAVEN't finished cleaning the room yet at the time, and then we put your package back.
3. We just WERE cleaning the room at the time, and then we put your package back.

My suggestion:
We didn't throw your box away; we put it outside temporarily. We just haven’t finished cleaning the room yet, and we’ll put it back when we’re done.
The other commenter is correct that there are a few ways to say this, and this is just one more. However, please remember that “to throw away” means something distinct & different from just “to throw”, so the answer MUST include “away” as well.

I would suggest one way (there are many possibilities here):
We were cleaning the room just now. As soon as we finish cleaning it, we will put the package back to its original place.
