1- Yes. I know the guy. He is my former boss and I HAD worked in his company for two years
2- Yes. I know the guy. He is my former boss and I worked in his company for two years

2- Yes. I know the guy. He is my former boss and I worked in his company for two years
The second one, although you could also say "and I have been working in his company for two years", which is probably even better.

I know the guy. He is my former boss and I worked in his company for two years.
Technically, either sentence could work, but the first sentence would be used in relation to a specific event or point in time. Otherwise the second sentence is better.
