1.An assignment is worth 5 points/ a score of 5/a grade of 5.
Are they all correct and natural to you?
2. If you pass all the test programs, you can receive the full score/full grade/full points of assignment 1 or in assignment 1
Please help me correct this and make it more natural.

#1 I think in this context you want to say, "This assignment is worth 5 points", because you are saying that the assignment represents 5 out of a possible 100 points for the entire class, all assignments included.
#2 I would say, "If you pass all the tests, you will receive a full score for assignment 1."

In 2nd you said receive so 1st one must worth some points for that so "An assignment is worth 5 points" and If you pass all the test programs, you can receive the "full score in assignment 1"
