It's hard to be sure, as you didn't give the context of what act they are talking about. But I think that it can be rewritten as: 'It didn't matter whether the intention was cruel or kind- doing what they did still seemed like a crime, as she stopped to think about it.' A 'brief moment of illumination' in this figurative sense means that the situation seemed clearer for a short time. 'seem no less of a crime' means 'seemed like a crime'.

Remember article agreement: 'a sentence', or 'some sentences'. And 'a' is not really right either. It would be better without.
