is there any difference
between *tu khune and *tuye khune? or *ru miz* and *ruye miz?

They both have same meanings. The only difference is that words like tu or ru are used in informal language and when you speak normally but words tuye and ruye are used in formal language more like writings and in books

هر دو مثل هم هستند و تفاوتی ندارند، فقط "توی کلاس" یا " روی میز" کمی رسمی تر از "رو میز" و "تو کلاس" هستند.

dar seems a bit more formal than tooye in addition u can not always use these two prepositions interchangeably .tooye is usually used when u are saying sth is placed in sth else or a place ... like tooye khane tooye goldan .but dar may be used in more general cases like "dar morede in masale" "dar nazdikie in khane " "dar barabare digaran" and etc
