Both of them are ok but, at least where I live people tend to say "fallecido" instead of "muerto" in this case. I think "muerto" is kind of rude and could only be used if you are completely unfamiliar with that person. But if you are talking of someone you know or someone you respect you should use "fallecido" instead. So... I would say: "Su padre ya ha fallecido" or "Su padre ya falleció"
