Is "naughty boy"a polite way to say? If I encounter with a family with a little boy,the boy is vibrant,jumping around.Could I say "he is a naughty boy"? How about "naughty girl"?

No, that isn't what 'naughty' means. Your description just suggests that the child is lively and energetic. 'Naughty' means mischievous. A naughty child may be badly behaved or even disobedient.
