I would actually say: "The fruit has bruises."
We use "has" when the noun is a collective noun (the word "fruit" is a collective noun) or when the noun is in it's singular form, and "have" when the noun is in its plural form (usually with an "s" on the end). Here are some examples:
The egg has a funny odor. / The eggs have a funny funny odor.
The crowd has moved away. / The crowds have moved away.
The fruit has bruises. / The bananas have bruises.
