naja = well
or like:"im not satisfied but ok" ......
Are you still hungry ??? naja, nicht wirklich - well not really.
also = so: Also ging ich nach Hause - so i went home.....
so = so: es its so cool - its so cool
OR
so = like/around: So in 5 minuten habe ich Zeit - i got time in "like" 5 minutes.
tja is a bit more complicated.^^
Tja, so ist es halt - well it is how it is
tja, selber schuld - well your own fault
tja, pech gehabt. - well bad luck
I hate people which always use that word. It sounds that they dont care about anything and that they dont give a thing about anything....
Hope i could help you =)

There are no rules in using this kind of words (in German they are called 'Füllwörter').
Generally said should you avoid them :)
Regarding 'tja': http://de.wiktionary.org/wiki/tja
Es heißt übrigens korrekt 'na ja' ;)

As far as I understood it should be like that:
"naja" is a kind of non secure "yes" or an annoyed "yes"
"also" is like the english "well" at the beginning of a phrase
"so" is like the german "also" at the beginning of a phrase or is a kind of exhortation when it follows a phrase and it has a question mark.

,Im not german, but try to guess. So and also should be and is same as english. Exept pronounciation.
Na ja = like well yes, yes sure.
