“From” specifies origin. “Of” specifies essence. A lake is made from melting snow and streams. It made of water.

There's usually no distinction. The only possible nuance I can think of is that "made of" or "made with" might describe something that requires less processing of the raw material but "made from" might imply that the raw material has been more heavily processed.
