It something is broken down into bits, it means that something larger is broken apart into smaller pieces (bits).
The sentence above means that the larger pieces of food are made up of smaller pieces, some good and some bad. When the liver processes food, it separates this food into those bad and good pieces (and gets rid of the bad pieces).
