There's no clear distinctions between the two, but 'footprint' is more often used. 'Footmark' would sound awkward in a conversation. Also, when I think of 'footmark' it's normally associated with marks made by a shoe or boot on a muddy surface, whereas 'footprint' is a less clear print of dust or dirt on a cleaner surface.
