I know the frist sentence is more polite than the second one,but I suppose there is other difference between them.

There is no difference really. Both sentences are asking the same thing. However if you are asking this question to someone you are very familiar with you would probably say "Do you want a donut?" Would you... is more polite and used by a restaurant server or someone you don't know very well.
