Well, the first part is called an adverbial clause. Basically, it tells us "where"... this also means the rest of the sentence doesn't change its own structure.
So the correct answer is E: "From the top of the tower the whole city could be seen."
A might possibly work, but you'd need a very good reason to use this structure. You just can't throw it in anywhere.
