Depending on the context they mean the same thing. Like a clogged artery. Some people will say it's a blocked artery. Subtley though. Clogged can mean slow moving. Restricted. Blocked can be completely stop. For example. Blocked traffic. No cars can move anywhere. Clogged traffic. Cars can move but very slowly because of the obstacles in the way.
