In both cases, the 'is' means that the following verb is really an adjective, which is applied to the subject. The 'has' means the following verb is an action, completed by the subject.
It might become more clear if emphasize the different meaning.
He is gone now (he was not gone before now)
He has already gone (he went in the past).
It is done - A task was completed (the task is the it). Done is an adjective, it is linked to 'it', an unspecified thing (not a person).
It has done - A thing completed a task (the doer is the 'it'). The verb 'has' creates ownership. The 'it' owns the 'done'. Therefore, It, has done something.

"He is gone" means that at the present moment, he is not here. "He has gone" means that at some point in the past he left the current location. In the end, both of them mean the same thing, but just explain it in different ways.

uando uma pessoa vai embora no momento e outro pessoa pergunta dele. Pessoa foi pra à loja, jantar, etc el melhor dizer, He has gone to the store, He has gone to have lunch or he has gone to run some errands.
Quando uma pessoa morre ou um homem deixou sua namorada, ela diz. He is gone forever or he is gone and out of my life. Assim como minha esposa brasileira fez para mim e volto pra brasil.
Quando sue chefe pergunta pede. Você já terminou seu trabalho? Você responde, yes, I am done or yes, it is done. Ta bom? It has done? Eu não consigo como explicar isso porque. Me diz em portugais seu pergunta de, "It has done."
