What is the difference between onde and aonde?
Most times I see the word "onde" in Portuguese literature but every once in awhile I will see the word "aonde". If they both mean "where" then why are they spelled differently?

Onde refers to a place where something is (static). Aonde refers to a place where someone goes (movement).
Orally, some people use them incorrectly.

onde = where (onde ele mora? Onde estão as minhas chaves?)
aonde = where to; to what place. it implies a direction/movement. (aonde ele vai? Eu irei aonde você escolher)

That's true, Brazilians tend to mix them up when speaking. It's not considered a grave mistake.
