Native English speakers would pronounce 'Skype' to rhyme with 'type', and 'Waze' to rhyme with 'days'.
The final 'e' is silent. It isn't a separate syllable. The function of the letter 'e' at the end is to make the vowel longer - as in the difference between the words 'hat' and 'hate'.
The only times where an 'e' at the end is pronounced as a separate syllable are names and words taken from other languages - the country 'Chile' for example.

It Sounds Like "e" As In The Cute. "e" Is Silent In This Case.

"Skype" is basically "sky" with a P. It rhymes with type and hype.
"Waze" is pronounced "wayz", and rhymes with amaze, daze and haze.
At least that's the native English way of pronouncing them. I guess non-natives might (accidentally?) pronounce the final e as an extra syllable.
Adding the silent e usually makes the preceding vowel long. Compare "cute" and "cut":
