Is this correct? Have you made up your mind what to eat? It has a same meaning as : 'Have you decided what to eat?' If so then what is the difference, if there is any.

Yes, it's the same. The use of 'made up your mind' suggests that this has been a slightly lengthier process than simply 'decided'. The other person may have commented that they were having trouble deciding what to order. Or it might even indicate that the speaker is becoming impatient.
