In this context, "he didnt bother with a reply" means he didn't send a reply. General context of not being 'bothered' is or lack of caring or as you put it, a lack of effort

'He didn't bother with a reply' is fine. It is quite informal, but a normal thing to say. And you are right that it means that he didn't put any effort into making a reply.
