Where should I put the word 'Exactly' in this sentence?
1. I don't know what the difference between them is exactly.
2. I don't know what the difference between them exactly is.
3. I don't know what the difference exactly between them is.
4. I don't know what exactly the difference between them is.
5. I don't know exactly what the difference between them is.
Which one is correct?

4 is your safest bet and is heard most often among native speakers.
5 means something else but is native.
The others are not incorrect but are awkward.

They're all acceptable. A speaker might choose to order the words in the sentence differently and stress "what" or "difference" or "exactly" or "is" to make their point more emphatically. .

I would say "I don't exactly know what the difference between them is." Of course, how it is said varies among person to person, but this sounds the most correct to me.
However, if it is a choice, either 4 or 5, though 5 would sound better in my own opinion.
