Both are possible, but 'at' seems preferable. We tend to use 'in' for a class/year', 'at' for the institution.
I'd say 'I'm a student in class 2 at (such-and-such) school.
Compare this with these (GB) English examples: 'She's in the third form at Westdene College', or 'He's in his final year at Manchester University'.
