'I think you are very intelligent.'
Are they same? One is better than the other?
Which compliment do you prefer if someone would say that to you?

Both are basically the same but I would personally prefer the word "Intelligent"

These are the same; the only real difference is a matter of preference. Personally, I feel that the word "intelligent" is a better compliment, just because it's not quite as commonly used as "smart". But that is just my personal preference.
