"M'Kay" in this case is sort of a question (okay?). Sometimes people will ask "Okay?" to make sure the listener understands or agrees with the speaker. The joke is that the character in South Park (Mr. Mackey) overuses this word. He is the school counselor, so he wants to make sure that the students are happy and well-adjusted and uses "M'kay" much too often.
