Is it correct to write like below question sentence?
How often will you come here?
(There is a new classmate join our gym class, we want to know how often will he come here)

It is correct, yes.
You could however instead ask, "how often will you be using the gym?" Or "how often will you be coming by?"

Your question is fine. You could also ask, 'how often are you going to come here / come and train?'

"How often do you come here?" only makes sense if someone has come before and is a more regular attendee.
