There's really no difference. Some people will say "look me in the eye when you're talking to me" and others will say "look me in the eyes when you're talking to me." My preference to use is the first form, but either is understood and acceptable!

It depends on if the person that is saying to "look me in the" has one eye or two eyes. If they have a glass eye, it could go either way.
