How do you say "it's not a big deal" in a way that addresses that it's a small deal?
Would "It's just a small matter" work?

I have to admit I use "it's just a small thing" with this meaning but "it's just a small matter" feels unnatural to me

I think "its not a big deal" would be appropriate to address a small deal. "It's just a small matter" does sound completely natural too :)

No, that sounds very formal and no one would ever say that.
"It's not a big deal" is fine and addresses that it's a small deal.
Other ways to convey the same thing:
It's no big deal.
Don't worry about it.
No problem.
Not a problem.
