What is the difference between these prepositions +restaurant? Which phrase is correct?

Both can be correct depending on the context.

'In the restaurant' would be inside the restaurant.
'At the restaurant' could be inside it, or it could be outside but close to it.
You are at the location, but not necessarily inside it (though you could be).
