Why do we say "if that were true" and not "if that was true"? In addition, in my sentence, should the question mark be inside the quote or outside?

And regarding your second question, according to this context I'd say the question mark should be indeed after the quotation marks.

Because you're using the past tense with a subjunctive mood, which is the one we use for hypotheses, like the one from your example.
