El amancer es la salida del sol (sunrise)
La madrugada es el período de tiempo entre la medianoche y el amancer.

Madrugada es un sustantivo, es el tiempo posterior a la medianoche y previo al amanecer.
Amanece es un verbo, es el tiempo en el que empieza a aparecer la luz del día. En el caso de que quieres referirte al sustantivo tienes que hablar de el amanecer.

It is possible that the difference is that one is the general time of day, and the other is the actual sunrise, but I am curious what a native speakers has to say about this...
